I only know of one way. See the folder where the files are, the .sm etc. Just move that folder somewhere else (i.e. my documents), then move it back.

The score is now deleted.

If you wanted to delete all your scores just move all the folders at once, then move them all back.

Actually, you can go into options and hit "reload songs". I just found that out

No, reload songs doesn't delete the scores. Never has for me, I've used it before when I've added songs while stepmania was still open, just reload songs and it includes the new stuff, it's the same thing as what it does when you first load stepmania.
