Fixing Yellow Note Syndrome...?

How can I fix yellow note syndrome without losing the steps I've made?

I've tried using pauses, and that worked until I found out that for some reason, the changes aren't applied to the other difficulty levels, making the notes for the other ratings out of sync.

Change the gap and/or possibly shift the notes a bit.
