If you play upper level songs on a constant level, it's natural to feel some searing pain every once in a while. Just take a break, and it should be fine. However, if it doesn't go away, you may be looking at something more serious at your hands. Not sure what to recommend, but if the pain persists, you might actually have it.
I've felt this feeling before, so I stopped for about 5 days. It helped a lot.
Stay away from difficult songs. If you must play FFR, try to play lower level songs. Also, if you're playing one-handed, you might want to switch to spread (a style that requires two hands). It greatly reduces pain.
It also may depend on the setup you got going. For instance, I can't play FFR for extended periods of time because the edge of the desk digs into my wrists because my computer desk sucks. My point is that maybe you should try giving your wrists something to rest on or perhaps adjust your positioning somewhat.
Bend your fingers backwards and kind of like massage your hand/fingers all the time. You can also punch the sidewalk really hard. That always helps.
Removed a .gif image so your total signature size isn't well over 1MB. Keep this in mind for the future.

From the way you described it, you might. I have a slight carpal tunnel problem myself and need to wear a wrist brace in order for my wrist to feel comfortable.
edit: what I have isn't really carpal tunnel, but it sure can lead to it if I'm not careful. It's some type of repetitive strain injury.

Just play and play and play. That's what I did, and my right middle finger came back. Basically, conditioning made my nerves not signal the pain to my brain anymore. =)
Uh... don't take that seriously, but I never stopped playing. Regardless of the pain in my hands.

It probably isn't carpal tunnel syndrome rather than repetitive strain injury.
Either way, stop playing FFR for a week or so and have a doctor look at it if you're concerned about it.
