Assuming Noah was the one who shot Nathan, there was no way he would've been able to get from the Company HQ, or even from California, over to the Odessa Police Station. Bob and Noah would've been just leaving his home in California, and the camera in the vault logically would've been set up to the same system that Elle found when she saw Sylar, meaning someone besides Bob, Noah, and Elle would've had to see it.
I don't know if it was ever clarified where the Company's location was where Peter stayed (probably somwhere in New York, since it was so easy for him and Adam to find Nathan after escaping, and for Elle to get to Isaac's loft so quickly), but they also would've had a facility in Texas that Noah used in the first season, so the assassin would've had to been somewhere there.

Which doesn't really help at all.
