What needs to be done is sub-frame syncing. The only way to do this is to physically add a pause/silence within the .swf, because I highly doubt you can edit the audio stream, let alone change the .swf within the engine.
Sub-frame syncing would use milliseconds, rather than frames. And I agree, shifting frames within Velocity's global offset seems to shift them really widely, at least more considerably than converting stepcharts using Summerschool's SSFFRC converter.
