I'm new to FFR so this may seem like a very simple question. When you play, at the end it shows your score and the total score. I'm confused on why there are two different scores. What does the total score indicate and how is it computed?

Score= how well you ACTUALLY DID.
Total score= how well you did after the bonus's were added. You get a MASSIVE bonus for combo, and a fairly large one for perfects and goods. Averages give a small bonus, misses can take away quite a bit.
